There are other choices besides Pirelli, I would look into those. Nitto & Yokohama make excellent tires, at a more competitive cost. Could be the weep holes from the water pump, indicating pump failure. The water pump is located behind the timing chain. Repairs estimated at $1400-$1800 for my area (repairpal). Not a VERY common issue, but has been mentioned a few times on this forum.

The commonly replaced seal is the PTU-axle seal which actually leaks transmission fluid (red in color, unless of course it too is burnt). Maybe the seal is leaking just enough not to be notice yet by the owner. If so, that would be good to replace as well. The attached PDF is for a 2011, but should give you an idea. Theoretically, fluid replacement can be done without removing the PTU from the vehicle, just a little slow and tedious. Need a drain pan, fluid pump and new gear oil (75W-140 I believe). Do it a few times over the next year (until you get clear/golden fluid coming out) to make sure you have completely new gear oil in the case. Worst comes to worst, put a battery brain/battery tender on there to prevent being stranded.

Are there any indications of metal shavings in the oil that has leaked out? If not, the very first step to try would be to flush out the PTU, then refill with brand new fluid and see if that helps any. The current fluid is probably way past its' service life and by leaking, it told you it was done! There is also a writeup by the_natrix on adding a drain plug to the PTU to help with the fluid exchange, should you or a trusted mechanic feel comfortable with doing so. Which seals would they replace, specifically? Did they say? Might be worth it, again, IF no metallic particles are seen in the leaking oil.

The fuel pump whine, which originates from the rear of the vehicle is considered "normal", you are right about that! Luckily, I rarely have to hear that blessed sound, but when I do, i feel like I am being phasered! Best solution IMHO is to put some sound deadening material on the inside of the spare tire cover. If you can get Ford to replace the fuel pump, even better. Almost like they need a resistor in the circuit to dampen stray signals.

Do you have the HVAC on when you notice the smell? Any drips/stains on the carpet? Trying to rule out heater core failure.

The only thing I have heard about is a persistent ticking sound that does not go away after initial startup. Insufficient lubrication provided to the internals, leading eventually to main bearing knock/failure.

Could very well be the wheel bearings going. Any better/worse turning the wheels one side vs the other?

The plug was in the sidewall? That's no good, you dramatically increase your chances of a blowout, regardless of legality. At the very least, I would not go back to that dealership for future service. Who knows what else they will do, and really how much time do you want to waste? If you like, you can report your experience to Ford Customer Service, so this dealership does not pull these stunts anymore.
