The gearing is different between FWD and AWD (FWD on the sport was 2015MY only?), but both should be 6F55. I believe the 6F50 is only mated to the 3.5/3.7L engine series, but who knows ... -
If you see wetness at the weephole (visible with a careful look from up top), the water pump is on its way out. Some videos on YouTube even show a gusher!

SSM 47041 – 2016-2017 Ford And Lincoln Vehicles Equipped With SYNC 3 – Touchscreen Unresponsive Various 2016-2017 vehicles with SYNC 3 may experience a touch screen that does not respond to any input. Using the Professional Technician Society (PTS) website OASIS tab SYNC version, verify the vehicle SYNC software version. If the vehicle is at version 2.2 please update the module to the latest software level. After the software is updated make sure you shut the vehicle off, open the door for 2 minutes, then turn the key back on before testing the touch screen. If the software is at a later version than 2.2, proceed with normal diagnostics in Workshop Manual (WSM), Section 415-00. Book time is about 14 hours for water pump replacement. You basically have to get into the timing cover/chains before you can get to the water pump. More a question of a] are you comfortable working with one side of your Edge on jackstands (pass side tire has to be removed, along with fender liner), b] do you have patience, and c] do you have cam holding tools? You can do it with the engine in the car, or you can pull the engine to do the work. A good time to replace the timing components/solenoids also.

Doing a trans fluid exchange is hardly throwing money at the vehicle LOL. The 150K fluid life is way overrated, 60K from the getgo is a more decent interval. So I would do the exchange if there is no debris in the fluid AND the fluid is not burnt. Not sure what you are referring to as clutch fluid, but I assume same as trans fluid. The sensors will throw codes, but only after the condition has advanced significantly, possibly resulting in hardware wear and the need to change other electronic components as well. Past due for plugs, and PCV valve. Clean the MAF sensor, throttle body. Any/all of these engine parts can cause problems that masquerade as trans issues.

don't know about the rubbing noise, but if it is watery fluid, then it may be a backed up evap drain causing fluid to spill over through the dash into the blower motor and the floor. there is a joint in the evap drain line (center console, near gas pedal) that can be use to drain the line/expel the blockage.

Ecoboost pistons are typically oil cooled, they have jets built into the pistons for that very purpose. I am sure the FSM will specify that for the Gen 2 Sport as well. IDK whether piston/ring design varies between the F150 & the Edge Sport. They tend to make the F150 components stouter than in the transverse counterparts. -

If you doing a single drain/fill, best to stick with Motorcraft brand Mercon V for your 2009. I like the Castrol Mercon V also, but am leery of mixing product chemistries even when certified by Ford. If you plan on fully exchanging out the fluid, then Valvoline (as mentioned) is a great alternative. -
Also, make sure the Edge is ready for inspection status. The battery situation may have set off a PCM relearn. You can check the I/R status without any extra equipment, as specified in the owner's manual. To determine if the vehicle is ready for I/M testing, turn the ignition key to the ON position for 15 seconds without cranking the engine. If the Service engine soon indicator blinks eight times, it means that the vehicle is not ready for I/M testing; if the Service engine soon indicator stays on solid, it means that the vehicle is ready for I/M testing.
